Im thinking about removing the fender flares for a cleaner look. Anything i need to be prepared for once i take them off? Like filling holes?

If they're factory, they're likely held on by clips on the underside...which typically break once you try to remove them...which would be fine if that is your plan. I would not do anything with the holes left, unless there are signs of rust.

Did the Nissan frontier come from the factory with flairs like that? If they have the things rubber trim between the metal fender and the plastic flair, you can expect to find some rubber glue remnants on the paint. Check the bushwacker website to see if they make them if they're not factory.
