If you're talking about the orangeish stains they are usually caused by a wheel cleaner that has a little more acidic ph. That reacts with the metal in the brake dust and causes rust (overnight). I wouldn't rub too much on the rotors. My experience is continued use of a really good wheel cleaner and it will go away. I use P21S and DP both gel form. No more orange rotors. I hope that is the type of stain that you're talking about.

Do you have a picture for us?

Usually after you have cleaned the vehicle and the wheels, the stains will form. Driving the vehicle up to 30mph and then coming to a stop will clean everything up. The rust-looking stuff that forms is only temporary.
