Correct chip repair???

I am trying to fix a few small chips on my wifes Rav4 and of course two are on the large flat area of the hood so they really stand out. I purchased one of the paint pens from the dealer and I have already put two applications of the paint on the chips but the divot is still quite noticeable. Am I supposed to fill above the level of the original paint and then try to polish flat or just fill a little and try to smooth in th edges of the chip by compounding? The paint pen doesn't seem to apply a blob but more like a pen stroke. I guess thats why its a paint pen!!!! Any advice would be great. I just ordered a UDM along with pads and polish so I want to polish it up soon.
